Yes, Marvel wins. However, Matrix isn’t without its “possible” advantages. M-2099 makes extensive use of computer networks. These systems could very well be overriden by the machines/programs, and Neo along with his hacker renegades.
Sure, they would have to engage in a sort of software guerilla warfare against the 2099 denizens, but it does give them a way to fight back for a little while.
Agent Smith and Neo on the same side will destroy any universe.
The Matrix versus MArvel 2099, never thought i’d see the day. Anyway, Neo took on hundreds and hundreds of Smith in,”The Burly Brawl” and could have defeated them, except Smith kept on multiplying. Neo, the sentinels, and Smith and all of his millions of clones, **THIS IS A SPOILER IF YOU WANT TO SEE THE MOVIE TRILOGY** after he takes over the Matrix and all of it’s inhabitants, this will be one hell of a fight. Matrix wins, because Marvel just does not have enough people to fight quadrillions of sentinels and Smiths put together, on top of that, Neo. I do not know if Galactus is still around or not, but if he is, Marvel still does not win, because Neo could survive the whole planet being destroyed, and so can the REAL Smith. Matrix wins.

Neo’s powers end at the source, and the Sentinels, all the quadrillions of them, maybe even more, can finish others in Marvel, other than Wolverine.
Marvel 2099 should win but I don;t know enough about the 2099 universe.
